About this script
Run it with a document open: it counts every layer and group, finds the names used more than once anywhere in the document, keeps the top-most layer of each name as it is and gives every other copy a red color label. A report shows the counts, a breakdown by kind and where each duplicate sits, and saves as a text file. The whole run is one history step, so one Undo reverts it. Fix the names, run it again, and the layers that are no longer duplicates get their old color back. The Background layer is never changed. Run it from File > Scripts > Browse, or copy it into Photoshop's Presets/Scripts folder to have it in the menu.
What it does

- Finds names used more than once, anywhere in the document
- Keeps the top-most copy and gives the others a red color label
- Renames a copy to <name>_DUPLICATE if its label can't be set
- A report of every duplicate and where it sits, to save as a text file
- One history step: a single Undo reverts it
- Run it again after fixing names and the old colors come back
- Never changes the Background layer
- Settings at the top of the file: groups, case, spaces, which copy stays, renaming and the report
